    Sounds like your receiver is going into fail-safe mode, where preset channel setting kick in when there is a loss of transmitter signal.

    When you go into the system settings menu, your TX stops talking to the RX. That's why it asks you if you are sure you want to do that. The RX sees it as a sudden and total signal loss. Before going into the system, you should be disconnecting the battery from the plane.

    There really isn't much movement in those flaps, but it seems to be enough. The inner flaps move very little compared to the outer ones and even those don't move too much.
    Don't stress too much over where the gyro goes. Putting it near the CG is "old school". Many planes that come with gyros these days have them mounted nowhere near the CG and they work just fine. My RX is far in front of the battery straps and my gyro is beside the RX mounted next to the side wall. The plane flies very solid even in some stiff winds.

    to close the inner flap due to servo travel I had to set sub trim at 225 the maximum and trim at 64 to close the flap right up. Downside very little movement on the flap when using it. On another point, what is the best spot to situate the receiver? They say to get it as close to the cg as possible for the gyro. There is not a lot of room close due to the main board on the roof and landing gear in the floor.

    Have you considered using flap sub-trim to change the starting point of the flaps travel? Then, if needed, you can adjust flap servo travel to get more travel at the other end. Then, once you are in the flap menu (assuming that you've chosen "1AIL, 1 flap" in the aircraft type), you can dial in 1/2 and full flaps as needed. You shouldn't have to remove anything or re-align the arm to do this.

    Yes, I program 3 rates/expo for this plane but all but ELE can use high rates. For ELE, I fly with mid to low rates.

    All sorted. It was the setup of the gyro, all sorted now. Infact i think its finished all surfaces working just need to go over all throws are as the manual 12mm up/down. If this is the best option. I ran the HE Gyro on to a 2 position switch and turned the 3d gain to zero, and the main pot to about 25/30%. Di you go off the manual for your throws? And did you select high rates med rates low rates? This i haven't done yet. I've just set everything as per manual at 12mm up /down but left the rudder at max throw.

    I think that's what you need to do. Who knows what the out of the box settings are for any HE without going through the manual. For all you know, it could be set up for elevon or something else that the Herc is NOT. Maybe you've got the gyro mounted in a certain way and you didn't tell it.

    I've down loaded them. I hadn't got to any part of setting the gyro up at this stage just literally plugged it all up and powered the herc up. The elevators went down and the rudder turned and both stayed in this possition

    Hard to say without knowing exactly what you've done so far. There could be lots of things you've missed. Do you have the A3L instructions in hand? Go through each and every step and make sure all of them coincide with the plane you have and what you want the gyro to do. Wing type? Mounting orientation? Begin with low gyro rate gain? Gyro direction for each control surface? "Mode" function enabled or not and in which mode is it in when you plug everything in? Polarity of all plugs correct? And there are other parameters that the instructions will cover.
